In the article the processes of formation and development of innovative economy in Russia and the Republic of Karelia are considered. Theoretical justifications for the reform of the main social and economic institutions to foster innovations, are suggested. It has been shown that interactions at the level of “government” - “science - education” - “production” among public authorities, universities, research institutes, organizations and industries are very weak, which is clearly insufficient to deliver the full innovative potential of the Karelian economy and science. The existing public education and training programs for managers of organizations are not spread enough, including innovative disciplines. One of the main results was that the government is the lead investor in basic scientific research, and through its policies in the field of education it has a decisive impact on science and training of scientific personnel. It has been shown that the development of scientific potential in Karelia is determined by the fact that the main source of funding the ongoing R&D is the federal budget and weak orientation to the needs of the Republic of Karelia, and the lack of demand for innovative projects and, as a result, the lack of competition which is the main engine of innovation development.
